I checked an online copy of the owners manual for a 1999 Ford F-250 Super Duty to find the locations for the fuses/relays related to the tow package wiring. In the in-cab fuse panel there are fuse locations at 13, 24, and 28. Under the hood in the power distribution box there are fuse locations at 1, 3, 4, 8, 16, and 28.

Yep, #12 which is a 15A fuse. Now it made sense, the module got water in it, shorted, the fuse blew. Just changing the module was just half of the problem. The other half of the job is the fuse.
